Can the two cameras have separate gains/exposure times?

To say briefly - yes!
You can run to instances of raspivid, each working with its own camera. Ans set the parameters you need for each camera.
You can also do this by accessing video devices over VFL.
Please note, that in this case, you are working with 2 independent cameras, but not in the stereoscopic mode. So software sync will not work here. If you need sync - you have to use hardware features (like XVC syncing or synchronizing cameras' oscillators).
