From the first view I see your left image is actually right image (after all rotation/flip procedures). You need to fix it in script 4. You can do it in a lot of places. Please notice, that if you are working in stereoscopic mode, this rotation is implemented to each camera image independently, but not for the final stitched stereoscopic image. It means that this rotation actually swaps your left and right cameras.

At this moment we know why this problem appears, as I mention here on our forum . The problem is updated AWB algo in the latest Raspbian firmware, which broke stereoscopic mode. The comment for this forum mentions "HDMI capture modules", what does that mean? Thanks! It means that instead of the Raspberry Pi camera you may use such a module from Auvidea , to capture video from cameras like GoPro etc. Please notice you can not use 2 at once, as it is not supported in Raspbia...
